I think they're just words that he has a fondness of. They get his creative juices flowin'.

I figured that was the case myself. Some people think Billy had been planning the machina mystery from day one, but really he probably just noticed he liked using words like 'June' a lot (in different contexts as name and the month), and then created a whole character named June for the Machina mystery well after the fact.

"Ruby" comes up a couple of times too.

I think that "Lily (My One And Only" could be about his cat but cleverly weaved into a story. Regardless or whether his cat is actually involved or not, I feel its more like "Raindrops and Showers", where it is sort of a short story to music.
